A very long shot.

Could the problem be occurring when Roon handles a format change in the source material?
If you go into Roon / Settings / Audio, select the Zone you're in when the offending clicks occur, and then open “Device Setuup.”

Then go to Resync delay, which defaults to “0”
In the drop down menu change the value to 50 ms and see what happens, if it helps, great, if it doesn’t, just go back and change it to the default.

Maybe, just maybe....
