As the ID40 to ID41 was optional for the 861v6 to v8 (i.e. it ran with updated firmware), I wonder whether ID41 is optional?

ID41 is indeed optional.
PSU? Not sure, but I can't believe that it wouldn't be offered.

If the ID40 to ID41 update was one of 3 (ID29 & Linear Supply the others) items required to update from v3 to v5 why would going to v6 not require this update. Otherwise you will not have the latest endpoint card which seems critical to me. What am I not understanding?

Because some people with v3 would have optionally taken the ID41, so it's not part of the standard upgrade package.
