The drivers themselves have the same acoustic characteristics whether with the original mount or the new SE mount. (Obviously the mount makes a different: I'm just talking about the characteristics of the driver itself.)

I found that my Ruby SE needed more toe-in also. I just assume that the new tweeter is slightly more directional. The result is a very good soundstage. Very good imaging.
As others mention above, the sense of detail is really excellent and that is achieved without becoming bright. The sense of overall balance between bass, mid and treble is frankly the best I have heard.

Is having the same acoustic characteristics the same as sounding the same?

To answer your comment / question directly, the SE hardware & software specifically requires more toe-in than non-SE.
This could be partially / wholly related to the different dispersion characteristics of the new tweeter. Interesting. I also increased toe-in after upgrading but had put this down to me being more obsessive than when I had previously set up the speakers! I am pleased to learn that you have now got your system sounding as it should.
