If you have two music stores the core will see all stored music as one database.

Hi Hal,
You can have multiple Sooloos Stores (where the music files are) but there can only be one Sooloos Core on the network.
If Sooloos detects another Core it will report an error.

PS As an aside Roon does allow multiple Roon Cores, the Roon remotes can be point to the Core of choice.

Depends on the device it’s running on but typically by the Sooloos config app. (a standalone windows app) or iirc from the Control:10/15 screen.
It's normally just a case of enable the most capable one (they are all very capable but some may be better at handling *huge* collections - >10,000 albums), and keep any others disabled. Cores don't care where the databases may be distributed so it doesn't matter what core is running Sooloos.

I have a slightly off topic question: I have an MC200 and an unused Ensemble. Can I install both at the same time if I keep only 1 core and 1 store?
I am moving to a larger house and would like the option of more than 1 analog output for distributed audio purposes. Store is currently on a QNAP TS-469U. Core remains on the MC200.
Any advice on how to set this all up would be greatly appreciated.

Only one core but multiple stores are just fine - not sure what happens if the two stores have duplicate albums.
You might even be able to disable store in Ensemble with Sooloos config app and just use the audio endpoints in the Ensemble.
